Can I cover the spot on a USPS box that says "Flat rate" with a Priority mail sticker, so you can't tell its a flat rate box?

- that's mail fraud
- Flat-rate postage is based on the 2-pound rate. If what you are shipping weighs over a pound, you wouldn't want to cover it. If the USPS employee recognizes it as a flat-rate box, he/she should charge you flat-rate postage. If your items weighs less than a pound, I would suggest you wrap the box in craft (brown) paper.
